During the Civil War Potter was in charge of outfitting troops stationed in Illinois, Wisconsin, Iowa, and Minnesota, also responsible for building and maintaining prisoner of war camps in the west. Promoted to colonel in 1864 he was transferred to Fort Leavenworth, TX where in charge of supplies for an area extending from Kansas and Nebraska west to New Mexico and Salt Lake City.
